Yes, of course they cool down in that scenario.  They aren't generating enough heat during charging to maintain the temperature they just reached during discharge, so they dissipate the excess heat energy through radiation and to the lower temperature air around them.  They just cool down slightly more slowly than if you had allowed them to cool down without recharging.
